Shouldn't the beam section be of the same size, r=9 ldu, as a beam?

I had the same thought as I used the 1x2 plate as template, but I verified the measurements with the part from the app, and that says 10

Tough one. I measured diameter of meshes in catalog app, the pin joiner has a 20ldu diameter, the Technic beam 1 has a 18.5ldu diameter, and this one a 19ldu diameter. Mitigate that with the Ldraw pin to top distance of 10ldu vs. real 9.5 ldu, and it becomes a nightmare...
Note also that in the catalog app mesh, top of pin cylinder is 0.1ldu below plate surface.

the real part also has a small step at the end of the 1x2 plate i modled it this way
