Personally, I would prefer to inline the prims and ensure the vertices match properly,
rather than keeping the prims with mismatched vertex coordinates (but I prefer to let others decide on that).
Tiny overlap on the right:

Make the 48-prims match the logo prims.
Snap quad vertices to the 48-prims.
In this case I would suggest to scale down the logo a very little bit to 0.13 so the surounding box primitive fits in. Compared to the photos on bricklink that should be OK and simplifies this part a lot.
Would it be OK to round the surrounding quads to 3 decimals, even if the box vertices now result in 4 decimals. Or shall we leave them to 4 decimals as well? E.g. this one:
